This release is in support of the the revision of the Blue whale genome. The major update is to use multi-mapped transcript alignments to better define duplicated genes.

HPRC Bakeoff

This code was used to annotate the HG002 assemblies generated by the HGSVC bakeoff.

This includes modifications from the nile rat that:

1. Propagate copy number based on read depth to all copies, not just a primary copy of a gene.
2. Use column headers to better manipulate tabular data.

Nile rat genome

This code base is created to support analysis of the Nile rat genome.

VGP-freeze

This is a freeze of the code for annotating collapsed duplications in VGP assemblies.
