... perhaps a script or set of instructions for how to make a copy that would run under a separate name and have distinct set of preferences?

I can imagine two ways this could look:

  1. The mclock menu could contain multiple time zones, specified by the user. When a time zone is selected from the menu, it will be displayed on the menu bar when the mclock menu closes.
  2. Since applications may add multiple menus to the menu bar, mclock could do that, too.

I also see no reason why both of those options couldn't be combined. That is, multiple menus, each containing multiple time zones. I wouldn't use it that way myself, but if it's technically feasible, I see no reason why the option couldn't be given to the user.
