When I was using GeneSwitches, I found that when one pathway was enriched in both up and down directions, it wound fail in the step of removing redundant pathways.
It is probably because the pathway names were used as rownams and R automatically changed the name of latter one and then resulted in empty genes with the changed pathway name. For example, in my study, one pathway called GO_MICROTUBELE_CYTOSKELETON was enriched in up and down directions, and in the downregulated record, the name of the pathway was changed to GO_MICROTUBELE_CYTOSKELETON1.
